  • Made several changes, notably including options that allow the user to:
    1. switch between five different codon frequency models,
    2. allow site-to-site variation of the synonymous substitution rate,
    3. identify and remove sequences that contain stop codons and
    4. change the significance level (alpha) to be used in the analysis.
